三原火山爆发时弄醒了沉睡的哥斯拉，牠为了补充能源，先後袭击了一艘日本渔船及苏联的潜航舰。日本政府反对运用核武，皆因会连累无辜的市民蒙受死伤。于是出动超级火战机正面跟哥斯拉交锋。同时，林田博士亦发现了哥斯拉会受一种电波影响，并且会随它归巢。因此打算让哥斯拉随电波掉进火山口，并且将哥斯拉歼灭。
A volcanic eruption woke up, Godzilla, the giant monster that raided Tokyo 30 years ago from underground. Godzilla lands on Tokyo and wreaks havoc, buildings crumble and streets burst into flames. A bioscientist Hayashida finds out that Godzilla responds to the supersonic waves emitted from migrant birds. He then plans to lure Godzilla to a volcano and bury it in the crater.

Scientist Miki has located Godzilla which was dormant in a volcano crater off Tokyo Bay. A volcano eruption brings the king monster Godzilla back to life and lumbers ashore in Osaka and heads for Wakasa Bay, destroying everything on route. To eliminate this great disaster, the last resort is to make use of bacterial anti-nuclear energy developed that may neutralize the nuclear tic power of Godzilla.

　　Fully one thousand days after King Godzilla was buried, America's deadly Bikini nuclear blast mutates three harmless animals which are brought to the Bering Sea by one of the twenty-third century crew. They mutate into a titanic three-head monster - King Ghidorah which raids Japan. Godzilla is then brought to life to destroy the King Ghidorah control system. But human is not able to stop Godzilla from raiding Japan again.

　　With the failure of MechaGodzilla, the UNGCC quickly moved to develop a brand new weapon, Mogera, which could split into two individual roots allowing twice the attacking power. When Mothra went into outer space to stop a meteor from reaching the Earth, the Cells from Godzilla and Biollante were accidentally took into the space and created a new creature, Space Godzilla. Space Godzilla heads to the Earth to confront Godzilla, Junior Godzilla, and the new G-Force robot, Mogera.

　　Something has destroyed Birth Island, home of Godzilla and Little Godzilla. And soon, it is discovered that Godzilla has developed a bright flaming glow, indicating that his nuclear energy is growing out of control. Fearing that Godzilla will soon explode, the G-Force tries to freeze him, thus cooling his temperature. But another problem arises as a horde of human-size creatures formed from a combination of Godzilla cells and the weapon The Oxygen Destroyer. Now the military must try to stop these creatures and stop Godzilla from going through a nuclear meltdown that could destroy the world.

哥斯拉突然从海底出现，于东海村登陆将市内的建筑物及发电厂完全破坏，虽然自队向哥斯拉展开猛烈攻击，但却完全阻止不了它前进。另一方面，危机管理情报局的官博士于茨城县的海沟发现直径200米的古代陨石，後来陨石内的有机物质与哥斯拉相遇并自我进化成巨大怪兽奥加，而哥斯拉就与奥加在西新宿展开一场生死战。
哥斯拉在电影高潮戏份当中，会与一架银色闪闪、有杀错冇放过的死亡UFO进行大对决，到时候哥斯拉势必擘大口向着放死光的飞碟喷大火，十分顶瘾。
Godzilla suddenly appears from the bottom of the sea and fiercely destroys the buildings and the electrical complex in town. The army uses its best weapons to stop the powerful Godzilla, but in vain. On the other hand, the Crisis Management Intelligent Bureau discovers a huge ancient stony meteorite. The organic materials of this meteorite can evolve to become a giant monster, which stages a life-or-death fight with Godzilla. In the final climax, Godzilla faces the attack of a cyber deadly UFO.
